They said in this episode that we've had soft spots on our side before. When? I don't remember any soft spots over on this side. The only related events I can think of (I don't remember the episode names, sorry) are:
1. The apartment in Brooklyn that disappears because the mass between the universes has to be equalized.
2. The bridge from the other side that temporarily appears on our side when Newton tries crossing back.

I'd hardly call these places soft spots because they're not persistent rifts. So which other soft spots are we talking about?

That is what all of ZFT and Fringe cases led to in season 1- the pattern, and in "There's more than one of Everything", Olivia and Nina were able to use the collected data on the soft spots to find where Jones was going to [re]open a door at Reden Lake..

So we have to assume that ZFT was creating the soft spots, but in addition from this episode, it may be that it also has to do with recreating technology from 'over there'.

What isn't clear to me is why the other universe is deteriorating at a faster rate....it's almost like perhaps they have more visitors than the blue universe, but who knows...maybe it's of there own doing to try to get over here???

But isn't this ep telling us that, possibly among others, the reason the vortexes are created is because of this type of emotional quantum entanglement? Walternate has a strong emotional attachment to Peter, therefore causing the problems of the alt-verse. I feel that this quantum entanglement is at the heart of the whole story, emotional attachments between people in two different universes. It all started when Walter stole Peter.

Yeah I am not sure if their feelings are causing the soft spot, or if the soft spot already exists making it easier for their feelings to 'cross over' and create a vortex/blackhole??????

It could be that feelings come before physics... (See LOST)

The three that were found in that episode were Brooklyn, near the Williamsburg Bridge, a soccer field near Providence, RI, and Reiden Lake, NY. "The Pattern" looked like an interference pattern for waves emanating from each of the three.

That's exactly what I take from the episode. Couldn't agree more. I think this theme will be back soon, and it seems to be essential to the story the writers are telling us. There was also a line Olivia (I think it was her) used that called my attention, it was something like: "it's not about physics, it's about people". Bam! Exactly! That's the story the writers want to tell.

Well, soft spots "allegedly" exist in reality, it's how a lot of scientists explain paranormal activities at some "haunted" places.....

These are very very few areas in the world which is where the laws of physics are slightly weakened, why? there are various theories, none of it is proven as such......

In Fringe, they say it was the abduction of peter after which the soft spots were created but soft spots, simply put, means, an area where there's a higher chance of something weird happening.

If that's true, what would happen to the universes if Peter ended up on the other side, and Olivia was still here? Maybe it's just me (and my shipper heart) but they seem like they have a pretty strong attachment. Could they end up quantum entangled?

Emotions have played a huge role in Fringe from the get-go. And we know Bell was interested in them, because the first time we get a glimpse of his office (when Olivia crossed over), we see some of his books and one of them is on the James family ... William, Alice, and Henry James .... psychologists tied directly to the James-Lange theory of emotions and perception :)
