The universes are too much alike. I have not complained much, up to now, about the fact that if they diverged at least as long ago as before Andrew Jackson became president, then there should be much more drastic differences in the two worlds. Why is the cage called a Faraday cage Over There too? Why not an Edison cage or a Tesla cage or something else?
it works both ways, meaning Brandon probably built it to try to contain the machine's energy on their side, while the machine on ours' is unshielded, letting the electromagnetic fields wreak havoc. The machine isn't really fully active yet, considering that it hasn't instantly destroyed our universe.
Recap of 3.18 "Bloodline"
As folks will recall, in 3.18, "Scarbrow" is seen obtaining a bloodsample card from Baby Henry, and then a different blood sample card is given by Scarbrow to Brandonate, and from Brandonate to Walternate.
In the intro to 3.20 we have a repeat of the handoff from Brandonate to Walternate, with a line of dialogue we didn't hear in 3.18
Walternate: "Did you get the sample?"
In 3.20, we also learn the importance of Henry's blood-- they're using it to extract [some of] Peter's genetic material, which makes the point of whether they're actually using the correct blood sample all the more important.

I'm not sure this means anything, but I noticed the angle of the camera shot when Olivia, Peter and Walter were talking at the first site they were called to. Olivia and Walter were filmed from below and Peter from the same line with him, with the red blinking by his side. I added some screencaps so you can understand what I mean (better than from what I wrote). Maybe it's just a simple choice of directing, but it kind of stuck with me.
Why did the Machine reject Peter?
Two possibilities in the episode
#1) Walter spreads some kind of "ecto-conductive gel" on Peter's hand-- perhaps covering the bare flesh that's needed
and speaking of "bare flesh", Peter went into the machine buttoned up to his neck in a Massive Dynamics jumpsuit. But #2, that's not how the drawing of him in the Machine depicts him
