I think the First People are referring to the very first iteration of the loop before the machine was built.
The First People were Future Fringe division guys... or the very first version of the universes that experienced the very first doomsday. They found out a way that could save both Universes... but it is not an absolute way... at least not in the First People version of the timeline. The way is they allows the loop to brute force a way to fix itself from the loop. Perhaps, the first version of the Fringe Division was the smartest and they built the machine in order for the loops to fix itself. Eventually there will be an iteration that could lead to best possible outcome which is both universes are saved. Otherwise if no solutions can be found in the loop both worlds are destined to be doomed.
The instructions were written clearly but slightest thing could change a lot... for example the language... it was meant to be readable or they thought the other version of the timeline could read it.

What I want to know is who built the machine, was it Walter or was it actually a different race 250m years ago? And why was it built in the first place?

I think it was Fringe division from either the previous timeline, or one that we don't even know about, in which they created the machine and sent it back 250M years. Then Peter activated it without proper understanding causing chaos to begin again, the rules were properly written sent back yet again, peter disappeared because he created a new timeline at the point where he merged red and blue. (since he was from the future, and that future would no longer exist).
I think it was the observers. Due to their presence in the finale and their ability to cross universes and pass through time, I think they made the machine to correct the 2 universes thing. However, we have to remember the two universes existed BEFORE Peter. Walter and William were trying to pass to it before Peter died. I'm hoping that part of season 4, maybe after some multiverse reconciliation and the locating of Peter, will be the role of the Observers and the reason for the two universes.
@Ophelia We aren't sure what happened the first time around, but we know that the machine came from the future, thus, unless the previous existence is destroyed every time the machine is sent back 250M years, there had to be a previous reality, and a new one created. As for why there wasn't a divergence, although I can't prove this, but the machine might have been created in order to stop a different catastrophe, but in doing so weakened the fabric of time, something they might not have been able to predict.
@Killyenn True, didn't put that into the map. Was there ever a hint at when the redverse split from the blueverse? I can't recall any. It had to have been extremely early since zeppelins are common place though.
