Remember: The only reason we thought DRJ was out to get William Bell is because we were told so by Nina Sharp. In light of what we just learned about her, it's hard to take this as statement from her as fact.
When we first met DRJ in Season 1... I recall him having plans to show up William Bell. As I can remember, he was fired from Massive Dynamic and felt as though he was just as brilliant and innovative as Bell, and wanted to get back at him for underestimating his power/talents or for some other form of revenge. It would not be the first time Bell's apparent arrogance would inspire his contemporaries to try to one-up him, after all. Let's not forget that despite him crossing over to retrieve Peter, Walter was also experiencing a lot of motivation to show everyone that he was every bit as ingenious as Bell.
So much happened here. And so much is about to.

If Nina is actually working with Jones, do you really think that Jones didn't know about Peter? I mean, Nina knew about him, she actually visited Walter to convince him to accept and to help Peter, after they hadn't seen each other in very long time (so Nina needed Walter to accept this Peter for some reason). Also, when Olivia requested the machine to cross over from MD, are we to believe that Nina didn't know? It's kind of an important item, if you ask me. So she must have known that Peter would cross over.
From what I remember, in S1 Jones was always one step ahead of us, so maybe Peter didn't surprise him at all, Jones only wanted to appear so.
It's either this, or maybe Nina is also playing Jones...

Which Nina are we dealing with and from which timeline? (perhaps yet another or the original?)

The original timeline S1/2 Nina has always from the beginning demonstrated a coy "knowing more than she lets on" quality, and it has been alluded that she may have involvement/ties with the time-line independent observers. (Note: the Brown Betty call-back re: Nina/Observers working together).

Perhaps the puzzle spans greater ground than we may think.

I don't know if anyone has mentioned this but could this be Alternate-Nina that we saw at the end of the episode?

    See my post above yours.
I agree this may not be the Nina we are thinking of. Could be Alt-Nina or even another timeline Nina altogether for all we know (maybe even the original timeline Nina operating from somewhere.)

They're weren't using the typewriter that we've seen used before so maybe it is some another Nina.

I wish we could have just one episode where we get more answers than questions lol.

I have the feeling that Bell, in this timeline, died long before DRJ crossed over. Perhaps even as long ago as the cortexaphan trials, which may be the reason the trials were suspended, But even if it was more recent I don't think Jones killed him, perhaps it was molecular cohesion that finally killed him. Without Walter and Peter working together a lot of changes have happened, which means he may have had to do a lot more on his own including crossing back and forth.

However he died though, I believe Nina covered up his death until such a time as she had consolidated her power and agenda.

As for Jones working for her, and it really appears he is, they could have shared some of the same beliefs before Bell fired him, and it was only Nina who was able to hide her true feelings about what she wanted. Nina has always been good at playing both ends against the middle and could have fooled even Bell of her loyalty to him.

As for thier agenda, converting the Cortexaphan children to soldiers would seem a goal they would both share. In this timeline the trials were stopped early but Nina has the files. She and Jones could be working to raise an army of said children, with the hope of having Oliva be thier leader. She's been told often enough that she was always the strongest and that the other kids saw that in her and would turn to her for guidence.

I also have a feeling that it was probably Nina who found the teleportation machine here and was behind his breakout. I sometimes feel, even in the original timeline, that she may have been funnelling money from Massive Dynamic to Jones to use for his purposes.

Well, the timeline we're following now is only different because Peter wasn't in it. So therefore I have a hard time believing that Nina wasn't helping Jones even in "our" original timeline. The real question now is... are DRJ and Nina "evil"/acting for their own personal gain, or are they doing what they do for what they think is "the greater good", something we don't know about yet?

The producers said in an interview we get to "understand the nature of Nina Sharp from over there" this season. So it's certainly possible (mabye likely?) that Alter-Nina is involved in SOME way.

What if this version of Nina, that we saw last night, is an alternate version, working with DRJ to get back to whatever universe she is originally from (maybe our original S1-S3 universe)? What if Nina was replaced in the original 'verse with a shapeshifter and that is who we've been seeing and dealing with this whole time?? And she is trying desperately to get back and right whatever wrongs have been done by the shapeshifter claiming to be Nina. That would certainly be a twist!

Would Peter, being scared and running out of options, also turn to Jones and work with him if it meant getting back to his universe and the people he loved???
