I'm not quite sure what your question is, exactly, but I'll try to offer some responses.
As far as it would seem, Peter was completely aware of things up until the moment he disappeared. He existed in a sort of extra-reality limbo for approximately one week in real time, in which he appeared to become more and more "corporeal" and tried to reach out to the Fringe team. That he (sub)consciously reached out (speaking to Walter, stalking Olivia) implies that he had some basic awareness of what he was doing. And when Peter emerges from Reiden Lake in 4.04, he says "I'm back", which in turn implies that he was aware that he disappeared for a time (thereby indicating he remembers everything from his own personal past).
Granted, Peter never actually spoke of what it was like to be in that quasi-existent limbo state, but we can assume that must have been mightily uncomfortable.
As for DRJ and Alt-Broyles, Peter quickly figured out that things seemed to have changed, with the source of this change being that September never saved him at Reiden, meaning he instead died; this death was the catalyst for this revised history.
And yes, Peter doesn't know about Henry Dunham; and since Henry was never born in this timeline, neither does anyone else. The only way we'll get resolution on this end is if things return to "normal" (going back to home timeline, people getting their "memories" back, etc.).
