I believe the Westfield elements were clearly caused by Mr. Jones (as was explained by Broyles that they found devices in place around the city). BUT, that was not was was going on with Olivia and, to some degree, Walter. I believe continued Peter's presence in their lives is forcing that timeline to return. He is in the right dimension, where he was erased from their memory as he never existed. But, because he is physically where he does not belong, his presence is "restoring" the memories because his presence is fixing the timeline back. That's why Olivia remembers it all (whom he has been around most) and Walter is slowly coming around.

This is probably a dumb question, but is Peter's presence alone enough to restore everyone's memories and re-reset the timeline(if this is indeed our timeline. I find it far too underachieving of the showrunners to just say, "Yeah, he never left." There has to be more going on here.)? I know this is Fringe and anything is possible, but I just find that line of thinking too simplistic. Despite everyone else's apparent hate for season 4, I've liked it quite a bit and I'd feel cheated if we wasted what could be the final mystery of the show with the answer, "Peter's presence solves all." There has got to be more to it.
I don't think it is Peter, I think Olivia is recovering memory as a reaction to the injections she has been getting, and her experiences in Westfield as well as observing what a positive effect Peter has on Walter. Olivia has had her life saved by Peter, she hears her more fun-loving self, "Bolivia" say how cute Peter is, so she has been trying to solve the mystery of it all in her head. She has another good reason to try to figure it out, that is what September told her. She didn't tell Peter, though. Olivia has ability to access information outside of her waking abilities so she isn't likely to discount her dreams. If she can't prove that Peter doesn't belong in the timeline, and she benefits from him being here, if she becomes "Peter's Olivia", then he doesn't have to go home. She clearly likes him. We don't know what reason Olivia has been getting injections overseen by Nina Sharp, the unforeseen consequence of them and the magnetic stresses as well as her hormonal state of arousal from her dream could all trigger her recovered memories.
