The early years of the two of them are most clearly shown in the 2008 Fringe first series of comics. In them, it actually seems like Walter is the one taking control of things, while Bell seems to be following *him*. They have many adventures together, and Bell seems to almost be acting as Walter's conscious is some places. There is one particular story, however, where Walter is experimenting with transferring knowledge from one lab mouse to another, and in the end, Bell is getting flashes of memories that are actually Walter's, concerning some type of German connection. Its very interesting stuff, including the thought that some of Bell's ideas are *directly inspired from Walter's own thoughts, knowledge and memories.*
I think we have to assume that Bell's goals are the same throughout the timelines, with minor differences of course; But we do know that Walternate DID have shapeshifters, and that Bell still must have worked with Walternate for a time - I would say that things are pretty similar to the older timelines up until Jones got to finish his first batch of experiments uninterrupted, and make his way over to meet with Bell. If all this is true, then his health must also be similar between timelines, and I know that he didn't look at his most healthy when Olivia met with him back in S1/S2 - which, by the way, is still one of the most odd, surreal, unexplained modes of interdimensional travel we have ever seen...
