Certainly got the feeling when the shape shifter survived that his respect was to Walter. Remember, the shape shifters are soldiers, and it sure looked like Walternate was in charge of him.
I've seen some thoughts on this scattered across different threads so I thought we could bring them into one to just discuss this.
I think this emphasizes the belief that Walternate is if not leading, deeply associated with Newton's people on the other side. Whether that makes Walternate Mr. Secertary or not I don't know...

I was thinking this too. I have a theory to why they're coming over. If Mr. Secretary is Walternate, and he's in charge of all of the shape shifters, than is the reason that they're invading Olivia's universe is so that Walternate can get Peter back. Because if Walter was able to create a window to the alternate universe, than isn't it possible that Walternate could have made one too, and saw Walter's Peter die and than see that Walter took his Peter away from him? This has been bugging me for the last few days since I saw the episode. lol
This tweaked me hard when I saw it in the episode. My immediate thought is that Walternate is in charge of the shapeshifters. The shapeshifter has been badly hurt and doesn't really understand what's going on, and thinks he's reporting to the boss. He says "I'm sorry," for failing his mission.
I'm guessing Walternate is Secretary of... Defense? Homeland Security? Dimensional Security? Whatever the appropriate branch of the government is Over There.
