I think that the thing to do is to watch if Peter gets a headache. As far as what the soul magnet is, it could be something Bell uses to map the person he inhabits, so he knows their frequency and then a compound is made to allow Bell to link to that compound in the brain. These receptors are present in the brain and are effected by drugs like marijuana. There may be a post hypnotic suggestion so that if Olivia hears a bell, the state of consciousness changes. The ability for Olivia to come back in charge may also have something to do with Peter as she is closely connected to him. When several things line up in her favor she may surface.
Bell seems to have some practice with this but Olivia isn't the ordinary person either.

On The Fringe..
I've only watched the episode once, and need to rewatch it, but to be perfectly honest, I didn't notice the church bells that much. The scene, to me, seemed to throw Bell off just a bit. He was sure he could inhabit Olivia's body, but when her conciousness rose to the surface, it surprised Bell. In that moment I think he realized that Olivia was possibly much stonger than he had originally surmised.

I hear bells all the time when I'm at school. Every day, noon exactly.
The church is across from my high school, and most days I go there to read, or Sam and I go for a walk and hear them.
EDIT: This reminds me of a childhood song. Frere Jacques, it's French. It goes like this:
